Simply set your monitor via Powerdesk to "VESA 1024 @ 60Hz" for gaming and all is in spec, because their driver now get up to 120Hz from 640x480 up to 1024x768 (no higher resolutions available) and to avoid stressing my monitor too much, I manually tweaked the 1024 setting to run @ 50Hz instead of default 60Hz.
Hmm, let's see if i understood it correctly.
At the moment i'm running with 1024x768@100Hz. Now i have to set my refresh rate in PowerDesk to 50Hz and the Eye3D-drivers double this, so my monitor runs again with 100Hz and each of the two lcd-glasses with 50Hz, right?

Your assumption is correct, but you don't have to reconfig your monitor, it only avoids OCing your monitor too heavily ...
The glasses driver looks up your monitors capabilities through standard windows routines and offers available resolutions to be used, so when your PnP monitor offers 1600x1200 you can also setup the driver to run at 1600x1200 ... looking at the examples I posted above should make clear that a monitor capable of that would be really expensive.
Basically the driver can be set up to run at various 'base refresh rates', but I had to find out that this latest beta version does not disable the scan doubler and hence when your desktop is set to 100Hz, exitting a game (that ran on 2x60Hz=120Hz) results in your desktop also being scan doubled to 200Hz which could definitely harm your monitor.
Thus my suggestion is that you configure your monitor by using the 'Standard VESA 1024@60Hz' profile given by Matrox' Powerdesk, because doing it will limit your desktop refresh rates to 60Hz and even when the Eye3D interface would be still doubling the scan rates, it won't exceed 120Hz and thus would max out at 96kHz horizontal refresh, which most of the modern monitors are capable of.

It's not a must, but it's recommended from the manufacturer.
Point is, that your monitor, Pavlos, is maxing out at 1024x768@85Hz=69KHz (compare to the examples I posted above) and hence running those glasses at 1024x768 would mean that you had to lower your refresh to ~43Hz per eye, i.e. you'd get a headache after 15 minutes or something like that.
You would even have to lower your refresh rate in 800x600, because that res @ 120Hz results in ~79kHz.
So I suggest unless you update your monitor, keep your hands off those glasses, because you won't have too much joy and trying them in 640x480 is really no fun to play.
