Check the "Documents and Settings\All Users\Desktop" and "Documents and Settings\YourUserNameHere\Desktop" folders first.
I noticed my desktop icons seemed to have formed two groups that sorted independant of each other. Was about to give up fixing it (couldn't find anything on the net) when I remembered that WinNT O/S's are multiuser so I figured I'd check the actual desktop folders. Turns out that some programs stick their icons in the all users one while others used the user named one even though they were also installed for all users.
