Is the 'deep scan' software recommendable ?
It wouldn't be doing its job if it didn't tell you you had lots of problems that need fixing...
The registry can quite happily be full of unused data, but that just it, its unused.
So it takes up some space ? its not harming anything...
The second one is treating cookies as bad, some may be, but most are not...
For an Antivirus, get AVG free, it works fine, as long as you keep it automatically up to date...
If you are reinstalling Windows on top of where windows was before, it will delete all that is in the "C:\Windows" folder, maybe even only the "\System32" folder.
This is so it has the correct files, and not modified ones, to boot up.
The best method is to get all your 'important' data onto another partition, ie "D:\" like you already seem to have done.
Then, reinstall Windows onto the old "C:\" partition, and make sure to format the partition.
This will get rid of many of the bogus 'errors' the free software found...
Free security software is an easy way to install malware on your PC.
I only trusted AVG after having used it for over a year at work without any problems...

Make the most of the fast system while it is still fast
The more programs you install, the slower it gets.
Install MS Office, and thats enough to double the Windows startup time...
