Can't get my damn dual pIII450@600 system working...
if I understand you correctly, your Dual machine runs in single CPU mode, right ?
I know your pain ...
Try the following:
goto system properties > device manager > computer > properties > drivers
update drivers > show all drivers > set from Standard PC to MPS Uniprocessor PC > reboot
repeat steps above and
change to MPS Multiprocessor PC > reboot
Plain and simple ... (when you know how it works)

Dyre, if you're having problems, the first is to run at default speed, and afterwards try overclocking.
You aren't saying much that the problem really is, so more info has been good. Mainboard/cpu's/++
As for Maggi's method, there is 3 classes of kernels; Standard PC, ACPI and APM. You can freely change kernel inside a class, but changing classes to/from ACPI can lead to problems. Since dual-board the previous kernel shouldn't be Standard PC, even if you have only one cpu.
If win2k is installed as standard pc either it's installed on another mainboard, or the mainboard probably doesn't work correctly.
If the problem is that one instance of seti@home is using 6 hours and two instances 8 hours each, this isn't a problem, but the normal behaviour on cpu's with less than 1MB L2-cache.
Well, you didn't say that type of board it is, but since it only installs as standard pc it will probably never work in win2k.
You can try installing last bios if you haven't. Have you tried NT4, and is it working here? Is it one of the special setup-machines so must have customized os?
Even if you get it to work in NT4 as dual setup, it isn't sure it will work in win2k, but you can at least crunch some units in the off-time.
Its an A-Trend 6280(Freeway designed) and the guys i bought it from are using the same board in SMP in Win2k.... They said they tested mine with thier equipment and it worked fine...
Oh well.
Converted it to UniProc, MPS...
Now it loads, but once i try to do anything (navigate, move mouse, use the start menu) it crashes after about 2 minutes.
Mouse and keyboard stop responding, and i have to power down. When only using keyboard, same thing happens.
The system had been running fine for 3 days, no crashes, in Standard PC
Im so f***ing confused.

This board must screwed or something, becuase as soon as i switch to MPs the system no longer works. It boots but soon after getting into windows it crashes.
Im only using 1 CPU, and its in Uni mode...
Not enough time to even try to load the Multi driver before the system locks hard.
goto your BIOS and hunt for an entry like MPS 1.4 support and see if it's enabled or not. Change the value and try again the to set it to MPS Multiprocessor.
