Now, I did delete every file: autoexec.bat, autoexec.vtx, autoexec.bak, config.sys and config.bak, emptyed the recycle bin and rebooted.
First it rebuilds config.sys, after another reboot it rebuilds config.bak and autoexec.bat, after another one the rest of the autoexec files.

i think the dos emulator restores those files for you, just disable it and delete the files again, i think i had the same problems with my soundblaster live
Think you can live with an autoexec.bat and config.sys?
Last option is to edit the autoexec.bat, delete everything again in there and just put an ECHO in. Then save it. For the config.sys edit it and put a ; in (or REM).
Edit: and set the files at read-only!
I'm not so boot-happy as it takes quite some time which I'd rather spend on crunching genomes

No good Topha, still rebuilds them
Oh well, guess I'll have to live with them

Tried SETI again, after I installed more ram, still takes a long time to crunch me a WU. 3% after more than 3 hours. Basically it didn't make any difference after I changed my 450 Katmai to a 650 Cumine, it didn't after I overclocked the Cumine to 900 and it didn't when I upgraded to 256 ram.

SET COMSPEC=C:\WINDOWS\COMMAND.COM
SET windir=C:\WINDOWS
SET winbootdir=C:\WINDOWS
LH C:\WINDOWS\AU30DOS.COM
I unchecked everything in the Environment tab, deleted the files, the bastard keeps rebuilding them. I deleted everything in the Environment tab, deleted the files, same thing. Well, at least it's not loading some of them anymore.
Guess the dos support for my Vortex 2 is still loaded though.
It's not that it doesn't boot fast, it's just that I was stuck to my Win98 way of keeping only Io.sys, MSDOS.sys and win386.swp in the root.
Thanks for the links guys, I'll check them later this evening
